I still think they shouldn't. I just seem both unfair and sacrilege.

Unfair, because Archie Sonic comics have had a much longer run than IDW Sonic comics, dating back since SatAM... So why did they never get a chance to be in the games?

My guess it's because Sega wanted to keep spin-off continuities separate from the games so that the games can have their lore to influence the spin-offs from, not the other way round, which leads to my second point:
Sacrilege. If they're going to mix lore with it's own spin-off then there will no longer be integrity over it's own continuity. Not only that but if in the long run another Pender-tier lawsuit comes along, it would be more difficult to retcon established lore from existing mainstream games than it would be for Sonic Chronicles.

If they're ever showing up in the mainline games, I don't think they'll be story mode characters that affect story.
Probably just DLCs like Beat and Axel in Super Monkey Ball.
Or most likely just alternative skins for main playable characters,
like Terios skin for Shadow or Rabbit skin for Sonic.
