A bit different to how I imagine Chronicles 2 will be but some similarities.
I imagine Sonic Chronicles 2 would return to Dr. Eggman indeed taking over the world as Miles Holmes said, but not without severe opposition from GUN. With Central City and Metropolis being warring capitals.
Along the adventure you team up with Gemerl who tags along, and you learn more history of the Nocturnus Clan, all the while an echidna (inspired by Doctor Finitevus) leaves the Twilight Cage in pursuit of the heroes.
We learn that the Nocturnus Clan
did not create Emerl but that he was a "gift" from a mysterious benefactor. When the echidnas figured out how to mass produce Emerl to make war machines called Gizoids, the "benefactor" is revealed to be Argus, who passed judgement on Nocturne.
Inspired by
Skyrim civil War, the player can choose to side with either GUN or the Eggman Empire (with Dr. Eggman actually doing some ethical and noble deeds while GUN has done some horrible deeds to balance it out.)
I can imagine the game concluding with Gemerl "remembering" his former purpose as a herald to Argus, and depending on the player's choices throughout the game can lead to either Central City or Metropolis being sent to the Twilight Cage.
(I would even go as far as killing off Shade, I don't hate her or anything, I just think a dramatic yet noble death would make her more interesting of a character. Like Aerith Lockhart.)
