They could of always used another sound track from the game more fitting for an All-Star Move.

It fits, but for me Idaten is still better.
The big difference between Shinobi 3 and its prequels,
Joe Musashi could run now.
Making him run is fun
and changing the gameplay from stealthy to fast action is reflected on the music.
That's why for racing games I think the music fits better.

If it's olympic or fighting games,
then probably I'd choose from 3DS version.

For fighting games I'd probably chose Trickshot:

Yeah, but I don't think SEGA is ever having collaboration with Ubisoft.
It'll have a higher chance to colab if it was Japanese company like Nintendo or BandaiNamco.

SEGA planned to divide the series back then.
Shinobi 3 and beyond will take place in Japan
(past, present, and even future)
while Shadow Dancer is the one that will take place in New York.

Well, I guess there is still a chance for a Shinobi DLC in Assassins Creed then... though I think Shinobi is more likely to cameo or DLC in Ishin.

I was thinking just have the Shinobi uniform as an unlockable and that's it. Don't even need to refer to Jiro or Joe. It could be called "Shinobi unform" and say it's what a legendary ninja from the Oboro Clan wear or something.

Jordi Asensio from Guard Crush (one of Streets of Rage 4 developers) explained how hard it is to get license to have Shinobi as playable character for SoR4 and explained how Sega is a huge company made of multiple smaller entities, and most of that smaller entities couldn't gave their blessing since they never worked in Shinobi before.
It all depends on who the character is related to inside Sega, and a lot of other things, so it's far from being a simple matter to include another franchise in the game.
They got rejected in the end while before Demiurge could manage to get permission to use them in SEGA Heroes.

Yeah Modern Sega is actually a Frankenstein monster of SegaSammy employees and subsidiaries than the Classic Sega we knew before the merger. All the more reason Sega should get their IP shit together.
