From what the Shinobi wiki said (Yes, there is a Shinobi wiki) that Jiro Musashi was flunged into the future, where ZEEDs evil is law. Thus he wouldn't be around his proper time to make baby Joe.

Wow, guess every games have their own wiki now.
We still don't know whether Jiro Musashi will time travel again, but most likely not come back to his year 1200 timeline.
Who knows later he then went to '70 era and Joe Musashi was born several years later to be ninja in '90s.
Or Joe Musashi is the one who travels from future.
Or may be it's alternate reality, just like Cyber Shinobi.

If you want to talk wiki's, there is a Sega wiki. It's not as good as Sega Retro though but we're trying. I invision the Sega Wiki to be like a "hub" or sort to encourage more traffic to toher wiki's based on Sega franchises that really need the attention.

I guess. Doesn't look like they'll continue from the N3DS game anytime soom. Which is a pity because most mistake it as a bargain bin game. I think it should be rereleased for PC.

Some friends of mine thought it just a remake from past Shinobi game but in 3D.

Previously, I only found out about all the plot details in the game when I played the game several times or passed levels from today. I am already a more skilled user of the game. I guess you can call me an old-school gamer. I know how much time you need to spend searching for information. Now I read reviews, study the subtleties of games, go to the wiki on games. In addition, on sites like 10roar.com, there are many reviews on gaming equipment. Modern hardware must be potent for modern games. Each game is released on an engine for 16GB of RAM.

Back then we don't have access to information as much as today.
That's why we kept playing the game that we already have and master it successfully.
Not many distraction like nowadays.
