I believe that Agent Stone is smarter than he looks. The fact he was able to turn a corner café in Green Hills into a secret badnik stash, as well as install all that computer (and lighting) in the Mean Bean shows that while he is not genius enough to build badniks, he's smart enough to handle Dr. Robotnik's tech.
It could be possible he is smart enough to build a Badnik from observing Dr. Robotnik all this time, but hid his smartness from Robotnik out of respect of his ego.
Alternatively, if The Buyer is still alive, he could collaborate with him to build Metal Sonic.
Agent Stone would build Metal Sonic to avenge the death of Dr. Robotnik.
