They may not be big, but they have one with that Nintendo don't have, a collaboration with Sega that lasted longer than a year and with products that Sega fans appreciate.

A collaboration with SEGA only means SEGA gave them license.
SEGA couldn't dictate them to ask that far. Besides, SEGA isn't a dictator, Nintendo is (or was at least).

'Bang Bang Busters' (Neo Geo, SEGA Dreamcast) Is Getting A Sequel For Modern & Retro Machines

Quote
With the sequel, PixelHeart is hoping to continue "the eccentric sugary universe" of the first game, while "taking its mechanics and scenario a step further". It sees the chief bad game of the first game, Emperor Honey, making a return, with a plan to "transform the kings of the universe into giant mascots and lock them up in a planetary amusement park called Happy Universe." It, therefore, falls to Lazy and Refia to set off on another adventure "to free the imprisoned kings and put an end to the circus once and for all."
The cheapest option available as part of the Kickstarter is the Space Cadet [Digital pack], priced at €12 for modern platforms, but there are various more expensive options for those who want to opt for physical versions to play on ...

When Sega collaborated with Nintendo, Nintendo wanted Rise of Lyric ported to the Wii U, and I dunno if Nintendo were breathing down Sonic Teams neck at the time of Lost World, or if Sega were brown-nosing during the development of that game, but with the only decent game from it all with the Olympic game with Mario in it, Sega got burned from that partnership with Nintendo.

Sega's partnership with Retro-Bit is simply allowing them to make Sega controllers for PC use on their behalf. Granted, the Dreamcast controllers are coming in late, but Retro-bit didn't bite Sega over it.

Of course they won't bite SEGA. They needed SEGA.
SEGA could choose another parties.
Or choose not to give licensing / not to release the controllers at all.
It won't affect much for SEGA's fututre plan.

Sega could've chosen not to partner with Nintendo. But they did.

Because SEGA needs Nintendo.
They don't have their own console.

Why not XBox or PlayStation?

Why not XBox or PlayStation?

Because at that time (2010s) Sonic games were selling more in Nintendo consoles than XBox/PS.
It's kinda funny that this version

outsold this definitive version:

But the N3DS version got criticisized for being almost entirely sidescroller... maybe that's why it was popular?

That could be.
Sometimes critics and fans have different mindset.
Its gameplay might be classic 2D sidescroller but it was fun to play, as fun as Advance series, Rush, Rush Adventure, and Colour DS.

I just didn't like that the modern stages were just as much side-scrollers as the classic stages.

Now, given the N3DS version of Sonic Generations was for a handheld console, if they used stages from Game Gear, Advance and NDS titles then I would excuse Modern Sonic stages being side-scrollers. But they didn't, they used main console Sonic games.
And rendering limits is no excuse given games like Kid Icarus: Uprising shows the rendering pwer of the N3DS at the time, so it wouldn't be that impossible to make full-3D Sonic stages on it, even if not as high-rendered or HD as the Wii U or other consoles at the time.

Hell, you can probably fit most Dreamcast games on the NDS.

I'm pretty sure Dimps (the developer) could make it 3D if the time's enough but that game was made in tight time constraint.
It was also transition for Dimps from 2D graphic to 3D graphic.
We know later they succesfully made Sonic Lost World (3DS) with 3D gameplay afterall, which was also one of 3DS games with the most beautiful 3D graphic.
